Chhetri scored in the 34th minute of the Group H game at the Yangon Youth Training Centre, as Bengaluru claimed their first win of their campaign this season.
The Indian outfit could have added more goals, but C.K. Vineeth and Udanta Singh narrowly missed the target.
Bengaluru are now third in the group with three points.
Udanta Singh should have doubled the lead in the final 10 minutes when he raced through only to see his effort miss the target with just the home custodian to beat.
After an evenly-contested 30 minutes, Bengaluru opened the scoring when Chhetri struck from 12 yards. Udanta squared to Chhetri, and although the frontman mishit his left foot strike, the ball bounced past goalkeeper Vanal Hruai into the back of the net.
The home side pushed for the equaliser in the second half, but were unable to breach the Bengaluru backline as the I-League side held out to take full points.
Ayeyawady controlled the second half but were unable to make their dominance count.
Benguluru FC play their home leg match against the same opponents on April 13.
Later, Mohun Bagan registered a 3-2 win over Myanmar side Yangon United FC, with Jeje Lalpekhlua scoring a brace for the winners. S. Norde had opened the account for the Kolkata giants.
